Not sure if this is your issue but you need to make sure you are logged in when viewing and make sure your browser is set to accept cookies from the site. Also, it sucks to have to do it, but one thing I do in order to make sure that the threads that I've already read do not appear to be unread is to click on the bread crumb at the top of the thread when exiting it. That seems to help alot.
